You will want to worry about the media player first:

Winamp
WMP
iTunes
other

Despite what people think, iTunes will not change your library unless you give it orders to do so. Simply don't allow it to search for media and automatically add it to the library; rather, choose to add media you want yourself.

And I highly recommend that you do go about tagging all of your MP3 files for the sake of organization. It's easy to do if you download a program such as Tag & Rename. The program will connect to a massive database of albums and automatically tag all of the songs in each album if you allow it to. Or alternatively, you can mass tag songs yourself.

As far as players go, I really don't think it will matter, since it will just copy the MP3 files to the player without worrying about your folder hierarchy. You really should go about using tags.

Just use Tag&Rename: http://www.softpointer.com/tr.htm

It'll complete information using online databases, create ID3 tags by folder structure, etc.

Yeah, what they said. Get a program like Tag & Rename and just tag the files - everything will be much simpler after that. :)
